Thats your problem right there! a few others have reported notes vanishing when they used the in-game editor. Try one of the other methods of song making, it might be more to your suiting. Your 4 basic options are...
Freetar, this is the most widely used editor, but you have to convert the file after you have finished , to make it work in the game.
Feedback, I dont actually know anything about this as i never looked into it.... Sorry
Anvil Studio, Is a free midi editor, this works quite well, alltho can be a little " long winded" at times.
Fruity loops, Is a full on program, Its a beat/loop slicer, with full midi sequencer built in. IMO the best software you can use for the job. Not free, but you can get the demo, which will do the job just fine. And i just happen to have a Tutorial in my sig, showing how to use it!
