I remember reading about this on the bug tracker, it's been known. Very likely been fixed as well.

I dunno about Sp being the cause, really. I've had this happen on a few songs with the rock endings.. But I never activated SP during any of them. When I played the section though, I noticed that each time I hit a note, the number of total notes on the right of the screen descreased! So if I play 20 notes in the ending, for example, and a song has a total of 520 notes.. After I am done it will show that there is only a total of 500 notes. So I guess when that happens it can increase your % beyond 100.
