---- EDIT ----
Turns out it was a pulseaudio issue. Fixed.

Re: MFH - Ubuntu Issues
Yes, I'm having a heck of a time setting up more than one wireless guitar, as well. Unfortunately, I'm installing this on my media centre which is running XBMC on top of Ubuntu - largely because it's the easiest way to set up XBMC. I run PCLinuxOS on my main desktop, and FoF works great on it, but when choosing between a 17" monitor and a 47" tv, I've got to go with the media centre, kinks and all. My next issue to resolve is why the audio develops crackling even with the sound buffer cranked up. I hate pulseaudio so, so much.

Perhaps it's the pitchbending interacting with an overly sensitive whammy bar. Try disabling the pitchbend effect.
(If, of course, you actually are using it, as I know there have been problems building it under Debian-like systems.)

I call BS on that.
I game on Linux frequently. Wine, and FoFiX included. I'll also mention, I have better performance as well.
In any case, I see pulse was your problem.
Pulse is crap, for me at least. I tend to disable it and stick with alsa. =\
